Spray them with roundup, or I think the stuff is called rodeo which is roundup for spraying over water. If you kill them, only kill a section of them at one time or they'll deplete the dissolved oxygen in the water as the rot.
The only way we had real luck was with rooting them up from the bottom with a grappling hook, then spraying those that survived. It's not a fast process since there will be a seed population sitting on the bottom just waiting to get a chance to grow. Took us 2 years.

Dun is right but buy Rodeo not Roundup. It is a different strength of glyphosate (53% compared to Roundup's 41%). Eraser-Aq is a generic form of Rodeo.
